OneDep is the wwPDB unified system for structure deposition, validation, and biocuration. All structures deposited to the PDB, EMDB, and BMRB pass through OneDep. The system runs validation checks (using tools from MolProbity, PHENIX, CCP4, and others) and generates the wwPDB validation reports. Per the 2025 wwPDB AC report, retiring OneDep’s technical debt is the top strategic priority for the wwPDB.
